Problem Description

If .github/settings.yml exists when the app is enabled, settings are not applied.

What is actually happening

Settings not applied.

What is the expected behavior

Settings applied.

Error output, if available

Context

Created a template repo containing .github/settings.yml and .github/CODEOWNERS
Created a new repo from the template
No settings were enforced until I pushed a dummy commit to .github/settings.yml

Resolution on #95 would solve this.
