@nchun2 will work on fully testing the GRNsight export functionality. The export functionality includes:

  • export to unweighted .sif
  • export to weighted .sif (if weights are available)
  • export to unweighted .graphml
  • export to weighted .graphml (if weights are available)
  • export to Excel

Starting from demo files 1 and 2, she will test all permutations of what can be exported. She will then attempt to open the exported files in GRNsight and note any problems. The minimum required to open in GRNsight is a "network" sheet.

Then with all the Excel exports, she will attempt to run them in GRNmap. The minimum set of sheets to run the model in GRNmap is:

  • production_rates
  • degradation_rates
  • at least one _expression sheet
  • network
  • network_weights
  • optimization_parameters
  • threshold_b

Once demo 1 and demo 2 have been checked, then we can move onto uploading custom Excel workbooks to GRNsight and see whether GRNsight can export them correctly.

It will be helpful to keep a log of what has been tried and the result because there will be a lot of permutations. You could even create a checklist on a comment on this issue and check them off as you go.
