Make all options configurable from config file and CLI

Today, you can configure the daemon via a config file and CLI flags (and also a couple environment variables, but that is not relevant here). Many of the options are configurable via both sources, but some like Endpoint are only configurable via the config file. We should add all configurations only available in the config file today to the CLI as well, to give our customers maximum flexibility.
