I don't want the auto scroll of of the files ....... I just can't find the option ;( I google and nothing. I don't even know what to type to find this. |

The "Automatically scroll to first difference" option is in the General category of the Options window.

Hey, it doesn't help. I already tried it. Basically the problem is that some files are really off each other (they have a lot of added stuff so the lines don't align). I would like to compare specific sections. My first go was to try and scroll one of the views separately from the other file and then look for other settings that would allow me to compare from that starting point. |

Ah, so by auto scroll you mean you don't want the left and right panes to scroll synchronously. The option I showed you was to automatically move to the first difference when comparing. |

Unfortunately, WinMerge does not have the ability to scroll left and right independently.
However, it does have the ability to set synchronization points so that specified left and right lines are displayed in the same position. (It may not work as expected.) For more information on synchronization points, see the following video.
